If you're using the ZotFile plugin to help with a linked-file workflow, you should configure it to store linked files within the base directory you've configured.

When you set permissions, you are specifying what level of access a user(s) has to the folder and the files within it. to the location that contains a folder with the same name. Once you have granted a group or individual user access to a folder, you will need to set permissions for the new user(s).
